I am canadian immigrant and I will be canadian citizen after two years.
I would like to know if I apply for green card after one year and get
the canadian citizenship during my green card process, will that affect
my green card application? if yes then what would be the best time to
apply for green card?

green card? What would be your basis for obtaining the USA green card?
Through work? Through marriage? Do you realize you must be living in
the USA to obtain your USA green card...and that might prohibit your
canadian immigration status?
The basis of US immigration will be through work. What if I live close
to border and apply for US immigration. Also, can I apply for only work
authorization (EAD) I-140 and advance payrole I-130 and do not apply
for adjustment of status I-485 OR even if I apply for adjustment of
status, it will take years to get it completed. In other words can I
commute on daily basis across border and in this way will be able to
maintane canadian immigration requirement and also proceed with US
green card safely.

You can live in one country and work in the other - no problem... but
you can not permanently reside in two different countries at the same
time without endangering your status in both countries. You must choose
to live in one or the other - you can't have it both ways until you
become a citizen of either Canada or the US.
That's exactly what I wanted to say and had no clue how to say it! :D
